How do I reclaim an overpayment on the auto-entrepreneur online system?

When I registered for auto-entrepreneur it took more than 30 days to get the registration sorted out, so by the time I came to complete the online forms I did 3 months at once. However when I tried to make the payment for the first month online I was shown a message that said I was late completing it and there would be a penalty, and the payment did not go through.
As I had received the payment demands on paper as well I completed these and sent a cheque for the three months, with a covering letter explaining what had happened. However I now see that the online payment has gone through, and the cheque has been debited from my account as well. So I have overpaid by quite a large amount and don’t know how to reclaim it. Any help please?
