First declaration via Net Enterprises?

I understand that with Net Enterprises you can pay online. While I love the convenience of this, a little alarm goes off at the thought of setting up a direct debit. My brother in law had an awful time with his business years ago, RAM/RSI would just take out money when they say he owed it (crazy amounts too). This has left all our family always paying by cheque and indeed my husband was advised to pay his amounts using the declaration form and sends a cheque every trimester. Are you are able to shed any light on this matter?
