Existing auto-entrepreneur changing to salaried job?

For the last 12 months or so I have been operating as an auto-entrepreneur but my income has been extremely low (less than 2,000 euros) and so I have now taken on regular employment so I can sustain a living where my employer sorts out the paperwork etc. I still wish to continue as an auto-entrepreneur but it will probably be considered more like a glorified hobby. Is there anything I should change with regard to my current status as auto-entrepreneur and will my taxes be affected by my new job?
